That's quite literally the only mystery, of which there are several possible explanation that grasp at straws less than imagination does.
I'll admit, in order to address this, us timegays presented several possible explanations (cogita mentioning the space time rift having aftereffects in the same "200 years ago" timeframe as heath's expedition, the professor's earlier failures they mentioned were the machine pulling mons to the wrong time initially, terapagos pulling them in to its time to defend it from heath temporarily and thus dissapearing soon after like the younger professor in kitakami, a past or future people using time travel, etc.) all of which have never actually been disproven, are hinted at at some point, don't contradict one word of in-game canon, and would, in any other generation, be taken as perfectly valid theory-making by the fans. What the fans didn't do in previous gens, however, is say that at the first inkling of any mystery there must be some sort of massive lie and a bait/switch the game gave us and throw out everything the game says that we know for sure just because there are other mysteries. Just as any of these are not definitively proven, they are objectively (bad word I know) less of a stretch than the schizophrenia we've seen from YouTube the last couple years with muh imagination.
Terapagos literally pulled the professor from the past to the Crystal Pools in Kitakami so it likely pulled the paradox Pokemon from the past/future into Area Zero as well - hence Heath sees them.
The time machine was built for people to do it themselves without Terapagos, Terapagos was deep underground stuck in a gemstone so it probably couldn't do it anymore.

The professors literally point out several times that Paradox Pokemon come from different points of Pokemon world history/future. They literally pulled these Pokemon out of those times into the present with their TIME MACHINE.

The answer is irrelevant because as long as Arceus is accepting of their existence, everyone else has no choice but to accept it too, just like how Arceus had no issue with the likes of Porygon and Castform, and ESPECIALLY had no issue with Mewtwo or the Galar Fossils.
Give it a few games, there'll be enough spacetime bullfrickery that the Paradoxes will be just as viably reoccurring as the Ultra Beasts and people will stop caring about where they came from until Paldea Remakes.

So they didn't do it yet and have no idea where paradoxes come from, got it. They quite literally say they failed time and time again. After that, you give the the white book, which likely refers to them as ancient/future pokemon (that's canonically what the people of he region like Arven refer to them as, get over it) and realize where they must pull them from, thus succeeding after the exchange with you.
Now, when you meet them in Area Zero, they don't mention different timelines whatsoever and only refer to pure time travel, talking within terms of a single timeline. The ONLY way to reconcile this discrepancy is to believe the one who actually knows what the paradoxes were (even scientifically analyzing them) and where they personally got them from, as opposed to the one who's just theorizing where Heath's descriptions of pokemon COULD be from, without ever interacting with one yet.
