If they want to show Shadow's origin, Black Doom is essential. Biolizard is just a mindless monster and wouldn't really work as the true villain.
black doom requires a shadow centric movie, this movie looks strongly of SA2, so if they really want to be cheeky with it they could make chaos the big bad of the movie by fusing both the SA1 version of chaos with biolizards backstory.

It should be Biolizard; it's a solid throw-away villain that won't have any major effect on the general narrative moving forward and provides a solid excuse for Shadow to switch sides and team up with Sonic & co.
What'll most likely happen is they'll do Biolizard first to help ease people into the more insane stuff; and then introduce Doom later. From the audience's perspective, it'd make more sense instead of going "Boom, aliens" right away.

This causes time to rewind and Shadow stops himself from killing everyone.

It should be Biolizard; it's a solid throw-away villain that won't have any major effect on the general narrative moving forward and provides a solid excuse for Shadow to switch sides and team up with Sonic & co.
What'll most likely happen is they'll do Biolizard first to help ease people into the more insane stuff; and then introduce Doom later. From the audience's perspective, it'd make more sense instead of going "Boom, aliens" right away.

Shadow and Sonic fight, Sonic, Tails, Knux and Stone are killed in the fighting, Shadow is going to put the final emerald into the Eclipse Cannon, but he finally remembers what Maria said and how much he fricked up. Him and Eggman decide to use the Chaos Emeralds to reverse time using the Eclipse Cannon reactor. Shadow goes Super and pushes the Ark reverse around the Earth like it's Superman the Movie. This causes time to rewind and Shadow stops himself from killing everyone.
