Because Lugia wasn't even planned to exist because some autist wanted to keep the two versions formula. Hopefully, in the next Johto games we will get more insight on Lugia.

Lugia was added much later into development because it was originally made as a movie-exclusive Pokemon for M02, to rework Johto to hold Lugia in the same level of reverence would delay the game significantly in order to rework the mythos as well as adding unique events surrounding Lugia.

It was never supposed to be on the same level as Ho-Oh, and was never conceived of as its equal.

Were it not for the fact that a Silver-caught Ho-Oh is forever fricked out of Sacred Fire, I'd unironically argue Silver is the "true" version because the ever-revered Ho-Oh is subsequently made to be a Level 70 powerhouse, befitting of the legend.

It's not AS apparent, but gen 3, Ruby makes significantly more sense. Team Magma wanting to make more land by using a volcano's eruption, in the Hoenn "too much water" region makes a modicum of sense, while Team Aqua making a single volcanic caldera lake to expand the ocean is fricking moronic, while the undersea cavern is a much more neutral (It's literally a place where ocean and land are closest together). Team Magma makes more sense as the villainous instigator, since they have a point that is reflected in the world design, while Team Aqua as the instigator is kinda moronic.
Also, pokemon White makes more sense then Pokemon Black, since Reshiram is the pokemon of ideals, while Zekrom is truth, and N having ideals that are crushed by the truth that these ideals are born from lies makes much more sense than trying to swap the pokemon.
X and Y's plot is just insane either way, but using Yveltal to kill everything also makes a bit more sense than Xerneas.
But all these are purely narrative, while gen 2 is the only one to literally shove one of the legends in the corner somewhere, while the other one has a culture built around it.
